Once I started using Araxis, the synchronization process was no-more a nightmare job for me. I can’t imagine of a better way of visual comparison than what Araxis provides.
Before this, I liked Eclipse Comparison. Two-way and three-way merging [Both for folders and files] 2. Point-and-click merging lets you choose the parts of each file that you would like to add to a final merged version by simply clicking buttons.
Detailed highlighting of changes within lines is also supported, together with the ability to ignore differences in lines matching specified regular expressions. It is possible to generate a report that is a complete record of all the differences in all of the files involved in a folder comparison.

Don’t know if they work on Windows but you should stop using that OS anyway! Sure does cool and neat.
